I've been trying to fix this for ages now without luck. Before I explain the problem, lemme explain this attached screenshot first;
Here are two image planes, the right one is a bit closer to the cam than the left. Both have separate materials as well as projections. Both have alpha transparency which comes out just fine WHEN rendered seperately. Here's the problem;
See that black rectangle the middle? Well it's actually the left image plane showing through the image plane on the front right. If anyone has any idea how I can fix this please let me know.

I just did a similar test and I had no issues. What file format are you using for your images? Also how are you setting up your transparency?

Ok, it works now. Major confliction with my environment settings in this particular scene. I was using light Rig from image for the environment . As soon as it was deleted the alphas got fixed.
Sunder, I liked the results from the light rig. Is there a way to use it and still get good alpha? or would you suggest to use simple HDRI environment?
By the way, I'm using Tiffs;
*Using Mix 2 colors, where the image is plugged as color1 and lambert is plugged as base color. The Mix 2 color is plugged into the Material node replacing lambert's connections.

I set it up with the light rig and it worked out alright. Were your texture projections set up properly particularly on the transparency image? Maybe you had the left grid use the projection of the right one.

I'm such a novice in XSI. I don't know why but sometimes the alpha work and sometimes it doesnt(with same technique).
What's the left grid projection? I just select the plane and give it a cubic projection (for image). Is there something I missed in the settings?

If you make a grid (your image plane) and make a projection on it and duplicate it, the duplicated grid uses that projection.
Unless you go in and set a new projection on the duplicated grid and use it in both the color and transparency images, it'll continue to use the projection from the first grid.
If you can upload a file with the issue, I'll take a look at it

That's what I am doing. I give a different projection to the duplicated plane.
I had to delete all of the stuff in the scene except for two planes in the file cuz the attachment wasn't loading, and it invalidated rar and scn files. Here is a zip. It still shows a weird black reflection or refraction between the two planes.
